IMEx: Imperfect Microsatellite Extractor 1.0

Imperfect Microsatellite Extractor (IMEx) is a tool for extracting perfect as well as imperfect Microsatelites or Simple Sequence Repeats (SSR's) or Short Tandem Repeats (STR's) from genome sequences. IMEx is an efficient, fast and user-friendly program can search for microsatellites in the way the user wants. Using IMEx, the users can:

    * search only perfect microsatellites
    * get the coding/non-coding information of the microsatellite tracts
    * generate alignments with consensus microsatellite tracts
    * restrict the mismatch limit for repeat unit of each size
    * set the imperfection percentage threshold of each repeat size
    * restrict the minimum number of repeat units of a tract of each size
    * search for repeats of a particular size or for all sizes
    * search for a particular pattern microsatellite tracts
    * set the flanking sequence size limit
    * design primers using primer 3.


INSTALLATION INSTRUCTIONS

Unzip the imex_command.zip

Make sure gcc is running on your system.

IMEx can be run using the following command:

./imex_command <sequence file>

Example: ./imex_command atrophin_fasta


Note:

This is only the priliminary software version of IMEx with little basic features.
We are in the process of developing a better and more user friendly IMEx command-line
version of IMEx.
